There is no way for this to happen in the way you describe it.
Why would something vanish randomly one discovery run and then never be readded? Do things ever get readded? Do they always get readded on the next discovery run?

The only reason these things would be removed is if they are not contained within the output returned from the snmpwalk command.
There are many reasons why your devices might fail to return the correct output. There is no possibility of things slowly disappearing over time and not returning themselves. What you're seeing is just that on occasion the snmpwalk fails half way through and half of the things it was walking get removed, as they're no longer contained in the output.
This is usually down to poor network connectivity, but it can be related to firewalls or the SNMP implementation on the device, though Cisco kit tends to have quite good SNMP implementations.
Have you set any unusual settings or changed anything?
