Now that you mention it, it's the VMWare servers that have 4 uplinks each that are missing. Each server shows up with one port, but the other 3 ports are not there. Here's an example from the console:
vmware08.vs.arbor.net Gig 4/0/20 127 S VMware ES vmnic3 vmware08.vs.arbor.net Gig 4/0/18 127 S VMware ES vmnic2 vmware08.vs.arbor.net Gig 4/0/16 127 S VMware ES vmnic1 vmware08.vs.arbor.net Gig 4/0/12 127 S VMware ES vmnic0
vmnic0 / Gi4/0/12 is the interface that the WebUI shows.

Just spun up a few CSR instances to test this out (thanks, Cisco!) and it seems to happen to me too.
I'm not sure if it's the same issue, but I seem to be only showing a single link on each port. (or a single link to each device, not investigated it yet!)
Let me look...

It's a 3750E stack running 12.2.55SE9 and it has always worked properly before. I'm not sure when it stopped updating but I've updated to the latest SVN build and it doesn't help.
Observium shows 12 entries, however if I do a show cdp neighbors from the switch itself I get ~3 times the items.
Any idea on what's going on? Any discovery/poller debug commands I can run to help you diagnose it?
