Looks like it's querying ifEntry instead of ifXEntry. ifAlias is not a part of the ifEntry object.

If you look at your debug output, the walk of ifXEntry is returning nothing. Run the walk command manually with the correct community and see what you get.
My guess is some horrible virtual-chassis related bug.
Discovery probably only walks ifAlias instead of the whole table.

I think you may be right, Adam. I'm running walk manually and its just crashing/timing-out in the middle. Took a look at snmp traceoptions on the switch and see that its trying to query non-existing gig interface (I have only 10g interfaces on this switch). I tried to run the same walk against a standalone switch running a different code and it works just fine.
I have already pending case with jtac on this, will report my findings. But unfortunately all they can do is say something like its a known bug, you are running not the latest and greatest recommended code, so please upgrade.

On a mixed-mode Virtual Chassis Fabric (VCF), if a GRE tunnel interface (gr-) takes a long time to respond (more than 10-15 seconds), an SNMP walk operation for the interface MIB (IF-MIB) might time out. As a workaround, increase the timeout value for the SNMP walk to more than 15 seconds.

You can try using the filter-interfaces feature to hide the bogus interfaces. I borrowed this someone who introduced me to Observium which helps hide a bunch of the useless interfaces from being discovered and monitored.

problem solved:
I added ge-0/0/28 and ge-1/0/28 into the list of snmp filtered interfaces and polling is not timing out any more.
So what I think has happened is - our datacenter tech plugged in a gig sfp into port 28 and interfaces ge-0/0/28 and ge-1/0/28 were created. Then he realized (or I told him) that he needed 10g sfps and swapped it and switch created xe-0/0/28 and xe-1/0/28 interfaces, however GE itnerfaces still remain in the system and the switch is trying to poll non-existing interfaces.
